How can I get the prestige 'Shackles Pirate' working in Herolab? I only see the Inner Sea Pirate. Is there a certain add-on/book I need?

On the link you gave if you look in the top right corner you see the big red "Conversion" image? This is d20pfsrd's way of saying that while it came from Paizo it was not done under Pathfinder rules but 3.5 rules from the old Campaign Guide.
The old 3.5 campaign guide was never done by LW for Hero Lab. So basically to be able to use this fan-conversion you will need to start the editor(Tools->Start Editor) and actually input the class.
