I've searched and couldn't find an answer but for some reason everytime I use Channel Positive Energy in the app it automatically uses 2 uses of Lay on Hands, am I missing something in the docs or is this a bug?

That's correct.

Core rulebook pg 62
"Channel Positive Energy (Su): When a paladin reaches 4th level, she gains the supernatural ability to channel positive energy like a cleric. Using this ability consumes two uses of her lay on hands ability. A paladin uses her level as her effective cleric level when channeling positive energy. This is a Charisma-based ability."

That's exactly the way it's supposed to work. Paladin channels feed off of Lay On Hand uses. Paladins who take the Extra Channel Feat get four more LOH uses that can only be used for channeling, so it works just like the cleric getting two more channels.

Thanks for the info, is there any way to get the HL (PC and Ipad) apps to show this info, it seems to only show the vanilla cleric description which is where my confusion came from.

My advice would be to put that in as a "Bug Report" as posts like this can easily get lost in the forums.
