Its not telling you made a Pathfinder Rules mistake its telling you you made a Hero Lab setup mistake. You picked the SAME 1st Level Spell FC twice. You have to pick a Unique One each time.
See the picture I attached to this post and you can see there is two different "
+1 Spell Known: 1" Things in the list. You must select each one ONCE. If I selected the same one twice I get the error you mention.
Give that a try and see if your error goes away cause once I did I get the exact number of spells Known as you pointed out in your post.
