I have some Pathfinder characters that have some 3.5 feats that I want to use in Pathfinder Hero Lab. Can I just add some of the user files fromthe community to my Pathfinder folder and then select them in Hero Lab? Will they work as is or will they not quite match up?

They won't work. Structurally under the covers the two systems are radically different on how they handle things. Each class or feat or Thing has to be remade for Pathfinder.

So much for the easy way. So if I want to recreate a prestige class and some feats in the PathFinder system, I can use the D20 community as a starting point and then find the correct corresponding settings\objects in Pathfinder and recreate it that way, correct? Or is not as simple as a 1 to 1 mapping?
