Long story short, I somehow managed to talk my DM into letting me play a sentient skeleton paladin. A holy gun, specifically.

Is there a way to get the class levels to work together? Is there any way to get back my intelligence and override the red text for having a lawful good skeleton, with a gun?

Perhaps use the editor to copy the base Skeleton template. You could then remove the alignment restriction, and bootstrap a copy of the Undead 'type' that allows Intelligence.
You could even make a new custom race, eg. Human Skeleton, that is based on the template, or a copy of Human (if that was your race) with a custom Undead type, and the skeleton template bootstraps, etc.

Current RPG's: Pathfinder (GM), Pathfinder (Player), Gamma World (GM, Pathfinder homebrew).
HeroLab: 3.5 & Pathfinder. HL User Files for PF: Greyhawk Setting, Gamma World (WIP).

DM and player of D&D since 1980.

As Dami your most likely best off creating a custom template that only applies the "features" of the Skeleton template you and your DM agree on.

Install the Community Pack. Turn on "ShadowChemosh Adjustments". Go to the adjust tab and add "Ability Score (Restore)" and select Int.
