I've created a custom archetype for Magus that grants a Hunter's animal companion and Woodland Stride. My player is now choosing to take a familiar through the use of Magus Arcana, but even after adding the Arcana, the familiar option won't appear. I've removed the custom archetype, which suddenly allows a familiar, confirming that the archetype is the issue. Any ideas on why this is happening? Thanks in advance.

Did your Archetype replace (or remove) the option of a familiar in order to grant an animal companion?

Not that I'm aware. I just added the Hunter animal companion and Woodland Stride through the 'class features' button.

It's possible that Hero Lab can't display both - the class page only has room for one button - be that Familiar or Companion.
