Prestige rewards to base class?

Is there a way for a prestige class to reward a base class with a primary or secondary ability, or must they remain on the tab for the prestige class?
 
It's possible, but it'll be a lot of work to get the scripting right.

How necessary is it that they be on the other class and not the prestige class?
 
Mostly to save myself work, by having to go in and re-tell the Custom Abilities that the Prestige classes qualify for them as well, not just the base classes. Saying that they count as one of the base classes is insufficient, it would seem. :)

Please expand on what you mean here - what are you trying to accomplish, and how did you try to go about it.

Okay, I have 200+ Custom abilities tied to the three "base" classes I input. In order to make them available to the prestige classes I am now inputting, I'd have to wade back through them again, adding the prestige classes as appropriate.
 
That's not what I was asking for clarification about.

What is the overall goal of the project you are working on here?

I'm working on an adaptation of the D20 supplement Tome of Battle for Pathfinder. When I entered the "spells" (martial maneuvers) I tagged them as useable only by the three base classes from the beginning of the book, not realizing that I'd eventually decide to do the whole thing.

I've learned some new tricks on my own since asking the problem, so it's not as much of an issue now as when I started. :)
