How to get a user file to play nice with SW Core

Thanks to a fellow GM, I have some use files for Sundered Skies.

But I'm having an issue with the user files and Core files working together. When I select the Su. Skies user content option, it effectively blocks out nearly all the edges and powers from the core rules that are available to the PCs, but not found in the setting book.

Is there some kind of extra step I missed when placing the *.user file in the source folder? Shouldn't the core stuff still be available regardless of what user content was picked?

Do you know the source of that Sundered Skies file?

It's possible for someone writing a Setting file to disable core material that isn't compatible with the specific setting.
 
not exactly sure. Sweeper, could you give me an example? Also, SWEX or Deluxe?

Sorry, been crazy busy and haven't been on here a lot.
