How to add my created NPC into monster encounter?

Save the portfolio to your game system data folder, you might need to go Develop -> Reset Encounter Builder after that, but I'm not sure.
 
You can't add an animal companion seperate from its master, but when you import the master through the encounter builder the animal companion should come with.

Shouldn't animal companions have their own statistics as monsters? I thought the animal statblocks were considered monsters that could be used by a GM in addition to being companion species.
 
The statistics for a "normal" animal are different from those of an animal companion of the same race, often markedly so. If you only want to use the animal companion, import it's master and then ignore him.
