Enemies in Hero Lab

So, I've been importing monsters into Hero Lab and using the tactical console to run encounters. Then, after that encounter is run, I do a delete multiple to remove all the monsters.

My question is, am I doing this the correct (or at least intended) way?

Is there any way to group imported enemies into encounter groups? Or is there a cleaner way to delete them so I don't risk deleting my players?

That's pretty much the common method I have seen described. Some people make encounter portfolios ahead of time, to make the importing part easier. I don't know of any easier method on the deleting part, other than to maybe save the portfolio right before you delete, just in case, so you can revert to it. Then save it again after you are sure the delete was just what you wanted to remove.
