When you imported the new files, you might have noticed a list of
files that were NOT replaced? There is also a check box
saying "Delete files not updated by the import (recommended in most
cases)" I'd guess that when you imported the new files you DIDN'T
have the check box checked and left the "files not replaced" lying
around... thus the duplicate race...

Try importing the files again and make sure the checkbox is checked.
That should fix your problem, let me know if it doesn't.
