Problem: When I add Bruised counters to my character, it doesn't change the toughness save on the "In Play" tab. Is it supposed to?

I don't think it should, since being Bruised doesn't change your
Toughness save; it just imposes a negative penalty on toughness saves
*only against nonlethal damage*.

So (according to my understanding of stuff), if you had a toughness save
of +10 and took 5 Bruised conditions, then someone punched you in the
face, your save would be reduced to +5. But if someone shot you with a
rifle for lethal damage, your save would still be +10 (minus any Injured
conditions you have). Does that make sense?
