Creating New Monster Files

I would prefer file per book (or partially split as they did with the Bestiary). Eventually it would get WAY too long of a listing otherwise.

hmmm cause im working on it at 2 differnt comps and I started one that was what i was using for my second darkness adventure path but Im just planning on cherrypicking old non OGL monsters from all my 3.5 stuff so ill try to do it per book

I too would like to see them in a per book - esp. if you're converting WotC 3.5 Monster Manuals or even the Tome of Horrors I-III, Creature Collections and so forth. Even if you're converting Pathfinder 3.5 OGL monsters, it would be better to see them listed as Second Darkness Vol 3 instead of Pathfinder Adventure Path issue 15.

I would also recommend using the Sources functionality in HL. So for each monster you can click on Sources and check mark off AP-Second Darkness. This way others can decide if they want these monsters to show up or not just by clicking off/on the correct source.

For example lets say you do stuff from Rise of the Runelords and Second Darkness. I may not want the RotRL monsters showing up if I am running a Second Darkness campaign.

I also think that .user file per book is the way to go. For larger books like the MM you may want to break it up by a section even. Like A through D or something. Plus if anyone else helps out in such a big book it would be easier to keep track and prevent overlap.
