Let us say that a setting requires a given companion booklet. Is there a way to make sure that the needed rules are included/activated?

Just enable that Companion book - the rules are source-dependent.

I think he's asking if there is a way to enforce that, either by having HL automatically include/checkmark a required Companion book or by giving a warning if a required Companion book wasn't selected. Neither of which I think can be done, but I couldn't say that for sure.
 
Yeah, some settings use/require a given companion book and I was checking to see if there was a way to ensure that the companion was loaded/enabled within Hero Lab.

Personally, I would be satisfied if I could check to see if a companion book was also loaded and then to display a warning if it were not. This would help remind the GM/player while not being especially overbearing.
