When I tried to add Extra bombs as a feat because Brew Potion isn't available it says I have too many feats? Any reason why? I clicked Pathfinder Society character on configure character.

You sure you didn't already get the Extra Bombs feat on your character? Look for it in green lettering on the Feats tab.

I'm not sure if Society play is different, but by default you can take Extra Bombs more than once.

Special: You can gain Extra Bombs multiple times. Its effect stacks.

Correct. Under PFS rules the Alchemist automatically gets Extra Bombs instead of Brew Potion. HL takes this into account and auto adds Extra Bombs (ie its in "Green Letters") on the "Feats" tab. When the OP adds "Extra Bombs" feat again, it displays in the list of feats because it can be taken multiple times, HL correctly says too many feats taken. Because he most likely took his normal level 1 feat and then added Extra Bombs which HL sees as 2 feats taken at level 1.

That would be the "long" version of what I said above.
