Weapon Focus taken too many times

Normally an error for this makes sense when people take the same Weapon Focus twice or more. For example taking Weapon Focus (Rapier) at 1st and then again at 3rd by accident gives a warning saying that you've taken Weapon Focus (Rapier) multiple times. Is there any way to get around this warning when both of the Weapon Focus feats are granted by classes? For example a Swashbuckler with the Inspired Blade archetype gains Weapon Focus (Rapier) and a Magus with the Kensai archetype gains Weapon Focus with his chosen weapon (let's say it's Rapier). He now has two unavoidable instances of Weapon Focus (Rapier) and an error he can't get around. Is there any way to get around it? The red text is a little annoying.

You should report this as a Bug because most likely he is getting a +2 bonus to Rapier which he should not be. Not just the fact that its "red error" text is not valid either in this case.

He's not getting a +2 from it, I calculated the bonus he should be getting with one and he's only getting a +1 from it
