Is it possible to apply a bonus to natural armor at different levels

How do you add spell like abilities to a template?
 
Yes, add an eval script which adds the natural armor depending on whatever you want.

You add spell like abilities to a template the same way you add them to anything else, by bootstrapping spells with the right tags, possibly also with bootstrap conditions to prevent some of them being added until whatever condition is fulfilled.
