Ok, so I misread the sticky thread about limited choices...

I am using the Core v1.8 pack and I've noticed that at least two 3rd level class options do not show up on Special Abilities or the associated Abilities and Gear outputs.

Path of the Berserker for the Barbarian
and College of Lore for the Bard.

Digging a bit more, though I don't understand the Author Kit tools by any stretch...

I see that there is an entry for Path of the Berserker, but the Unique ID doesn't start with 'c5' like the rest. I was able to make a copy of the thing and set the Unique ID to 'c5CBbnBers' and set uncheck the 'Do not show on Specials' which gave me the desired behavior for this thing. However, I am not really sure how to find the original Unique ID 'cBbnBerser' and remove it? Because now I actually have it showing up twice on the Class 'Primal Path' selection option.
