If I have a character that purchased Mystic Armor as an Adept power at creation, and then purchase a QI foci (tattoo) that adds additional MA levels, the Hero Lab tool only reads the highest level, not the cumulative value as specified in the rulebook.

While the focus is active, you get the power contained in it, or if you already have the power the focus’s levels are added to your own (if it’s a power with levels, that is; otherwise there’s no benefit for you).

Is this a known issue?

For the purposes of Hero Lab, when creating a Qi Focus, enter the total level, not the number of levels to add. It's more important for powers like improved reflexes, where the cost to go from 0 ->1 is not the same as the cost to go from 1 -> 2, but it's implemented the same for all qi focuses.
