Missing choice in "double extra magic levels" custom class

I created a custom prestige class which has the ability to advance caster level in two different classes (wizard or druid), using the "double extra magic levels" settings. It was working fine (each time I added a level of the prestige class, the tab for the custom class had a "add more magic levels" option, and for each level it displayed two boxes with pull-down menus for choosing between Wizard or Druid). Than I added a level of sorcery to the character (what can I say, I am not playing in a normal game :) ), and now the pull down menus that used to be "wizard or druid" were "wizard or sorcery". I tried to find a way around that (fooling around with various "counts as" classes, but did not find a way to restore the old settings.

Next I deleted the sorcery level, redid the class, and now things are even worse - my pull down menu choice is just "wizard". Did the method of controlling choice for caster level disappear, I seem to recall there used to be an explicit setting for it. What is the right way to control the choices for that pull-down menu?

One other semi-related issue, every time I use the editor to modify my custom prestige class (when my character is open), it warns me that it will have to modify the character (so far so good). But there is a new side effect, all settings for the custom class are deleted (including hit points/level) and the classes are added back after any existing classes. So for example my character has Druid (1-3), Wizard (4-5), custom class (6-12) and Sorcerer (13). When I test the custom class, the Sorcerer class moves to level 6, and the now empty custom class is shown at levels 7-13. I don't recall this in the past, hope it is a bug that can be corrected. I don't want to have to reenter all the data in a character for that class just because I made a minor change in the editor.
 
Unclicking Double Magic gives a choice of all 3

Trying more alternates (the ability to use the adjust tab to adjust caster-level and magic-level makes a nice work around), so I decided to try it without Double Extra Magic Levels checked. So now when I add a level, it gives me a single choice from all 3 (Druid, Wizard, Sorcerer). Note as part of debugging, I tried checking all 3 in most places in the custom class (like "Hybrid of", and "Counts as Classes".

So something is happening, so that normally I get all 3, but checking "Double Extra Magic Levels" will only give me the choice of Wizard (which BTW, is the class I filled out in the "Spellcasting Details" section).

PS: I note that I have duplicate choices in many places in the class editor (for example: "Counts As Classes" and "Hybrid of" both have 2 boxes for most of the basic classes: Alchemists, Barbarians, etc.; "Allow Custom Abilities... has 3 check boxes for each of the classes.). I have not been able to figure out the differences, do I perhaps have some type of corruption and how would I correct that?
