Just an FYI --- Synergy Bonuses are listed with the description for each skill. They don't appear to be calculated in however.

The devil is always in the details, isn't it?
 
The real answer is that the description text for skills hasn't been touched (although as you noticed, the scripts that provided the bonuses were removed).
