I have made a cleric with the acolyte background and have training in religion
from both source. HLO show that skill in blue stating the over lap.The book says to chose another but I can not figure out how to do this with the character generator.

Use the bug reporter within HLO. Forum posts are not bug reports and may be missed.
Also check that you have the latest update - it fixed some of these problems.
