Help with weapon damage

Hello all. New to HeroLab and having trouble figuring out how it's calculating my attack and damage bonuses. It is a Stygian Slayer class and I have the following:

5th level = +5 BAB
ST - 20 (+5)
Feats: Weapon Focus (Scmitar, so +1 attack with that), Two-Weapon Fighting
Item: Shard of Greed (+1 insight bonus to attacks)

I have a +1 Silver Scimitar and a Mithril Shortsword.

Here is what Hero Lab says and what I figure it to be:

1. Using Scimitar only: +13 to attack (+5 BAB, +5 STR, +1 Shard of Greed, +1 Weapon Focus, +1 Scimitar). Hero Lab shows it as +13, good.

2. Scimitar damage: +5 STR, +1 Scimitar = +6. Hero Lab shows it as +5 (missing the +1 magic weapon bonus).

3. Using Shortsword Only: +11 to attack (+5 BAB, +5 STR, +1 Shard of Greed). Hero Lab shows it as +12. Not sure where it's getting the other +1 from. Not a magic item and my weapon focus is Scimitar.

4. When using Two Weapon fighting (Scimitar main, Shortsword off):
Scimitar +11 to hit, 1d6+5 damage. To hit is correct +13 minus 2 for two weapons. But shouldn't damage be +4? +5 STR, +1 weapon, -2 for two weapons.

Shortsword is listed as +10 to hit (I think it should be +9, +5 BAB, +5 STR, +1 Shard, -2 for two weapons). And only +2 damage (should be -3? +5 STR, -2 for two weapons).

Obviously, I'm missing something. Thanks in advance for those that help. Hope it's not too confusing the way I typed it.

Re-read the description of the silver material - that material reduces damage on slashing and piercing weapons.
 
And the extra +1 to hit with the shortsword comes from the fact that mithril weapons always count as masterwork.
 
Ah, OK. Thanks. I did not know Mithril counts as Masterwork.

What about the two-weapon damage for the shortsword? Is it because it's offhand and halved?

I believe that is the case. Unless you have double slice, the str bonus to damage is full for the weapon in the main hand and half (rounded down) for the off hand.
 
Also, TWF penalties only apply to the to hit, not damage.

So, your scimitar when TWFing is +5 BAB, +5 Str, +1 magic, -2 TWF, +1 shard, +1 weapon focus = +11 for 1d6+ 5 Str, +1 magic, -1 silver = 1d6+5

Shortsword TWFing is +5 BAB, +5 Str, +1 masterwork, -2 TWF, +1 shard = +10 for 1d6+ (5/2 = 2) Str = 1d6+2
