Help with negative levels (Dragon's Demand spoilers)

In this adventure the party can help a Shae (Bestiary 3 page 242). This Shae has 2 rogue levels, but has 3 negative levels. What levels are drained? 2 rogue levels and 1 Shae level? Or does it matter? A Shae is a 4 HD creature, so I´m guessing that she has 4 Shae levels?
I want to stat up this Shae in Hero Lab with her 3 levels restored. Do I make a Shae with 2 rogue levels?
 
I would suggest making a Shae with 2 Rogue levels, then apply Negative levels. Negative levels are, in the text, basically character levels with penalties instead of bonuses.

On the Adjustments tab, add "Negative Levels" and set the counter to "+3"
 
Definitely make a Shae with 2 rogue levels.

Negative levels do very specific things in Pathfinder, but perhaps the most important one is that they never actually result in the loss of levels.

For each negative level a creature has, it takes a cumulative –1 penalty on all ability checks, attack rolls, combat maneuver checks, Combat Maneuver Defense , saving throws, and skill checks. In addition, the creature reduces its current and total hit points by 5 for each negative level it possesses. The creature is also treated as one level lower for the purpose of level-dependent variables (such as spellcasting) for each negative level possessed. Spellcasters do not lose any prepared spells or slots as a result of negative levels. If a creature's negative levels equal or exceed its total Hit Dice, it dies.
