Is there a way to remove an unused Source from the User Content list other than deleting the entire .user file?
 
Do you mean removing the error message about a source that's something you deleted? If so, you can do that with Develop...Prepare Portfolio for Distribution, and then choose "Strip Missing Sources" among the preparation options. Then save the portfolio once the preparation is done.


If you mean just turning it off, then you can re-open the configure hero settings from the Character menu and turn it off there.
 
If you meant that you created a source, then changed your mind, but you're still seeing it in the list of sources on your character, then search through your .user file, checking each item's sources - somewhere in there, you've got an item with that source still set on it - once it's removed from all of them, then choose "Quick Reload Data Files" from the Develop menu back in HL itself.
