Custom Domain issues

Hello All I'm trying to enter in a custom domain but I seem to be having a real problem.

The domain has (quite naturally) 2 special abilities; which are also custom.

I wasn't sure which tab to make the custom abilities in. First was Custom Ability then I tried Class Ability...the weird thing is, I deleted my custom ability but it still shows up on the bootstrap list and my class abilities do not.

Which might be telling here I suppose. The Abilities aren't too difficult, a ray usable 3+WIS mod/day and gets a bonus every 2 Cleric levels

and an Aura that is usable Cleric Level Rounds/Day.

any help would be appreciated. Also...how do I get the deleted ability off my bootstrap list? That's a head scratcher right there
 
I did find that. But the Domain's Special Abilities and Domain Spells, I'm a little lost at that. Looking at the tutorials though before I start whining too much more :)
 
Well well well that was an adventure. For whatever reason, hammering it out on my own proved difficult.

In the end I copied existing customs and altered them for my purposes. But it seems to have worked. My domain spells showed, my special abilities worked as they were supposed to. I'm a fairly happy camper.
