Can one make an orphaned companion?

Aren't the animal companion's abilities dependent on the main character's class level? I think you're going to need to create a placeholder NPC because of that.

That's kind of the question. Is the eidolon a self-contained entity, code-wise (which I believe is the case) or are there cross character functions involved.

Most are based off the caster. to my knowledge there isnt any fixed companions out there.

You need to be more careful of terminology, too... when I see "companion", I think "Animal Companion", not necessarily "Eidolon", which may have different answers to the question. :)

I think insofar as Hero Lab code is concerned, they are the same thing with different labels/abilities. I'm not referring to Paizo/Pathfinder rules here, just what Hero Lab can do.

I'd just create a mostly empty master, with the right level and nothing else, and just ignore that part of the portfolio when you're actually using it. There's nothing built in to Pathfinder at this time to let you have an animal companion/eidolon/familiar/etc. separate from its master.

Can we put this in as a feature request? Or can this somehow be done via the community?

You would have to further define what the rules are for an "orphaned companion" before any work could be done on them; such as defining how their stats and abilities would be defined in the absence of a master.

It looks like the base abilities are determined by the HD of the eidolon/companion -- with an error thrown if that value exceeds the master's level.
