I am completely missing this. How do you indicate that a creature has Animal (A) Smarts tag wise?

We don't, really. It has no practical game effect to speak of as far as Hero Lab is concerned, we've always kind of ignored it.

Not really. 
For me, it’s really just a completeness thing. Since for Savage Rifts I’m doing a custom Statblock, I can add an appropriate helper tag in my dataset for printing the (A) bit.
