As far as I can see, the archetypes are not mutually exclusive. Specialist gives you a signature spell, while savant gives you one extra spell from you chosen school. These seem to be two different abilities, yet in hero lab if I pick one, I can't choose the other. Is there something I'm missing, or is this an error in the program?

Which ability does each archetype replace? Maybe they replace the same ability.

You may need to provide more information, like the references to the archetypes and the text, but archetypes that modify the same class ability cannot be combined. If the ability modified is "Spellcasting" for both, then it doesn't matter that the WAY they modify Spellcasting is different, you can't combine them.

As you can see in the table here or here. They both alter the same class ability. (one of the 2 uses the wrong level I expect the one wrong being D20pfsrd in this case)

Namely:
Lvl 1: Arcane Exploit
Lvl 7(or 9 depending on the link you believe): Arcane Exploit

Because of this you are not allowed to combine these arcetypes
