Since the Amulet of Mighty Fists isn't allowed with Automatic Bonus Progression turned on, how do I add weapon enchantments, like Flaming, Agile or Vicious, to a natural weapon?

In Hero Lab, it's only an error message if you actually buy the amulet - it still functions, and it doesn't prevent you from making the purchase, so I'd just buy it for free and ignore the error message, then pay the correct cost for the enchantment - that's if your GM allows this to happen, since strict RAW seems to suggest that monks in ABP get penalized by not having access to enchantments like other characters would, but that seems like a reasonable exception that I'd expect GMs to allow.

That is very unfortunate.
On that note, is there a way to force a Mighty Fists to go up to +10, or would it just be easier to get a second one and make it unslotted to wear?

The bonuses will not stack. You'd need to use the editor to create a new item that exceeds those limits.

I meant more for the +5 bonus and a +5's worth of enchantments.
