Visibility into Hero lab calculations?

Hello:

I have a third level character with Str 15 wearing leather. armor which should not have any armor check penalties. He has 1 rank in swim. That should mean that his total bonus should be +3 but for some reason Hero Lab says its -3. So its subtracting 6 when it should be making no modification.

Jump: I have three ranks in jump. I have a strength bonus of +2 this should give me a 5. Instead I have a -4. Thats a negative of 9?

Actually looking at the math, Hero lab is really screwing up the armor check penalty
