Picking this up from the necro, and not reporting it as a bug because Spellbook support is a work in progress: when adding Free Spells to a character's Spellbook, Hero Lab does not enforce the allowed Spell Levels the character can add; bonus free spells due to INT are not limited to first level, and free spells gained by going up a class level are not limited by the highest level the character can cast.
Are there plans to properly restrict valid items for Free Spells in the future? Currently Running: Pathfinder Second Edition Currently Playing: Pathfinder First Edition, Star Trek Adventures Former HL Games: D&D 4e & 5e, Mutants & Masterminds 2E & 3E, Savage Worlds |

Or at least do what other parts of HL do and mark them with red warning flags?

That's something that's on our to-do list, but probably won't make it into next release (which includes some additional spellbook capabilities). Sorry!

Okay, thanks for letting me know. At least I've learned where the relevant rules are for showing to players.
