I have a class archetype that allows the hero to take a specific domain even if the hero's deity doesn't allow it. Is there a tag or something else that allows this?

Hero.RevDomain, but only if the domain isn't taken in the primary table.

That tag goes on the bootstrapped domain? Is there a way to do that via an archetype. If I try to just bootstrap the domain I get a bunch of linkage errors.

In nearly all cases Hero tags go on the hero context.

I don't think you can bootstrap custom specials or domains, you'd need to have the user add it to a table (perhaps manipulating the candidate expression to make it so that the only choice is the domain you want, if it is that is what you want). It sounds like you're doing something similar to the Separatist cleric archetype from Ultimate Magic, have you looked that over?
