I'm having difficulty wrapping my head around how to set this up.

The boots allow either a +2 Bonus to all Attack Rolls (and CMB and CMD) or a +2 Armor Bonus (which stacks with any existing Armor Bonus).

I can get it to work with both at the same time, but how do I make it where I can toggle between one or the other?

I would suggest the following, create the boots with the text & information you want, then on the Adjust Tab, Other Adjustments add the attack bonus, and the defensive bonus, then when you are playing you can flip to the tab and click the appropriate tab, I would assume that changing the bonus from one to the other would be an activation action just like activating boots of flying, ring of invisibility, etc. but that's between you & your GM. Hope this helps.

That's how I've been handling it.

I was just hoping to make it as a magic item with a toggle.

What I would do is create a activation item with a drop down menu. depending on what is selected you can then apply one or the other bonus.

Yep me too. I would say look at the Barbarian Rage ability to see how you can have "Two" activation's. I am pretty sure it even has code/tag to cause the "other" activation button to be greyed out after activating one.
