I could have sworn I had seen fields on the hero that held the main- and off-hand modifiers for wielding multiple weapons, but now that I look I can't find them. Did I hallucinate that? Are those modifiers baked in after all? I hope not, because I need to implement an alternate set of dual-wielding rules and I'd hate to think I'll have to add a bunch of untyped bonuses to offset vanilla PF's modifiers for dual-wielding. It makes the calculation overlays a bit confusing.

The only thing the TWF feat does is put the Hero.TwoWep tag on the hero. Presumably this tag is checked for by a script elsewhere and applies modifiers accordingly. What I'm looking for is where I can find out where those modifiers live. If they're in a field on the hero or a pick, then I can get to them and change them as I need in advance. But if they're hardcoded in a script, I need to find a different solution (which I'm hoping to avoid as it will likely be messier).

Yes the values are hard-coded into Pathfinder.
The following tags you may find helpful as you can adjust the values with these: 1) Helper.FakeTwoWep - Pretty much does what Hero.TwoWep does but is looked for on specific weapon Picks instead of the hero. 2) Hero.TwoWepHalf - Cuts the TWF penalties in half. 3) Hero.TwoWepSup - A ettin ability reduces TWF values to zero. 4) Hero.ImpBalance - Each one of these tags will reduce the TWF penalty by 1 per tag down to a minimum of zero.
