Anyway to get Unchained Ninja as character option in Hero lab?

Well, you could try your hand at adding it through the editor. Someone else might generously offer to add it, perhaps to the community files. Alternately, the 3rd party who made it might be interested in creating a file for it for possible sale.

Hmmm I tried going into editor but when I try to add KI pool it's always ends up as Wis based.

Try copying either the ninja class (to see how it bootstraps ki pool) or the ki pool class ability itself (to see how its scripts function).
