After importing a NPC/Monster from the Encounter Builder, modifying it, is there a way to take the customizations, export them and re-import them into the Encounter Library/Builder? If so, how?

No, but I think you could make a new encounter library of them.

If you add your creation to the encounter builder, you won't be able to replace the original, but you can have it appear along side the original.

For the instructions on how to add to the encounter builder, or how to build a new encounter library, in Hero Lab's Help menu, choose "Hero Lab Manual", and follow the Encounter Builder or Encounter Library links in that.
