Alternate Racial Trait Issue

I have an issue with an alternate racial trait:

1- The race has one trait that grants it a bonus feat
2- There is an alternate racial trait that replaces #1

Problem:

When the user selects the alternate race trait, it grants the alternate ability but does not remove the bonus feat granted by the original ability.

Same with an(other) ability that gives a bonus to saves.

Is there something I'm missing here?

Without knowing what traits are involved, we can't reproduce the issue. If it's with an official one, that's a bug, and please report this through the bug tracking system, so we can get it fixed.

I am working on a race for my own 3pp line. (Right now in a .user file)

I created a "Racial Special" that grants (through bootstrap) the Intimidating Prowess feat (core: fIntProw)
Then I created an "Alt. Racial Trt" that replaces Intimidating Prowess with Alertness, again through bootstrap (core: fAlertness).

I can select the alt racial trait without issue, but Intimidating Prowess remains. The original trait is grayed out, but the feat is still there.
