You'll need to use the cost adjustment to subtract the difference from the total cost of the identity.

Yes, for EVERY piece of gear in Shadowrun, when you're purchasing it after character creation has finished (after you switch to advancement mode), you need to be careful to finish all your customization before you pay money for it, because there are some cases where the customizations affect the cost of the item, so the files have to restrict the amount of customization that's possible after purchase.

The easiest way to fix this is to sell the item back at full price, then buy a new one and make sure the details are correct on that.

Celebrian Striker shows three Large Landing Drone Racks when loaded in HL, however the HL description and Deadly Waves shows it as having only 2.

BUG; Karmagen: Race / Metatype costs

Per the Errata for Karmagen, your Metatype is supposed to cost Karma equal to the BP cost. (Presumably, this would extend to non-Metahuman sapients, like Shifters or Pixies.)

HL is not assessing this cost.

Just rechecked the Runner's Companion and looked in this thread about this problem (couldn't find a mention).

According to the Runner's Companion pg. 41 and the following example, new Knowledge/Language skills cost 2. HL is only charging 1 Karma for a new skill.

I'm not sure how widespread this is but I was looking at buying the skillsoft clusters and the herolab price for them is coming from the older printings of Unwired, since the anniversary edition came out their cost has gone up a long way.
I'm not sure what else was changed in price between the printings.

You've quoted the rule, but you haven't said anything about what errors this is actually causing.
