Either A) that is not the file your using or B) You are not using it in Pathfinder. That is a d20 (3.5) game system .user file. Meaning it will not even load into Pathfinder. Actually just tried to load it and it messes up Pathfinder so badly that it totally fails to load the game system at all.

So a few questions:
1) What game system are you playing?
2) What is the custom .user file and can you post it here?

You can find all the .user files by starting HL and then the game system. From the menu do "Tools->Explore Folders->Game System Data Folder"
