Yes, that is my current wondering.

The three classes in the Tome of Battle book all have access to various Disciplines out of the book. These disciplines contain maneuvers that aren't, quite, spells or psionic powers, but they act in similar manners, out of a purely game framework point of view. There are 9 diffrent disciplines, each with various maneuvers

However, the thing for me is these disciplines affect things like preferred weapons, damage modifiers, later maneuvers requires X number of lower-level ones in the same discipline. Now, this are all things that can be worked around by the user, writing stuff down and the like.
But, it would be very very nice if one wouldn't HAVE to do that, and instead could work it in-program, as it were.

So, anyone have any idea, suggestion, anything, for adding 9 separate disciplines, and then linking them here and there and the other place? Sadly, there are no provisio for adding spell schools or psionic disciplines, or this would have been a cinch(not that I'm suggesting there SHOULD be, I should note!)

I think my first instinct would be to use Custom Abilities. If you have the community set, take a look at how I constructed the Ardent or Divine Mind classes from Complete Psionics. I used custom abilities to create their various mantles, and those mantles assigned the appropriate powers using the Power Class tag on the powers. I think the same strategy can be used to attach the various maneuvers and stances.
