I love the BBCode output for a character, but I usually end up having to tweak some formatting things which bug me before I post it (spoilering sections, parentheses instead of ;'s for misc. save bonuses, melee options, etc.)

Is there anyway to either modify how that particular output works, or add a custom variant? Additionally, if the answer is "Use a custom output", are there any existing custom sheets which are similar to the BBCode output?

Unfortunately as far as I am aware the answer is no in both cases. You can't modify the official BBcode output. You can use the custom output to create your own but I have not seen one you could start from that creates BB code. All the custom sheets are for printing regular character sheets.

That's disappointing. Is the XML output option's format documented anywhere? I might be better off exporting as a standard XML and writing my own converter, which I can then customize per character.
