If I wanted to have the various powers from the Magus Arcane pool and arcana modify the weapon by checking a box on the INPLAY tab what would the best way to do this?

Modify how? You could have it apply a higher enhancement bonus, but adding specific powers can't be done with a simple activation.

Aaron, I want to be able to select Flaming, Flaming Burst Shocking Burst etc. check the box in the inplay/activated abilities and have that enchantment apply to the weapon that the character is using. the same would go for any arcana the magus has that grants enchanments to weapons.

That's already a project on our to-do list, but if HL was capable of doing this right now, we'd have implemented it already.

When this is implemented, there will be an extra special abilities table for each special ability that adds new options, and each of those tables will only offer the correct list of abilities, and then properly handle the amount of bonus to remove for each ability selected.
