In the configure hero section it would be nice if you could check/uncheck a single box and have it check/uncheck all the boxes below it.

For example - instead of having to go and check or uncheck all the boxes under Paizo Modules it would be nice to be able to simple check one box next to Paizo modules and have all the boxes under it in that section check.

Also it would be nice if you could build configure hero profiles, instead of simply have one default.

Not sure if this has ever been brought up before or if I am putting it in the correct location.

This.

Also, "hide all 3rd party" would be great.

If possible, remember which trees are expanded and which collapsed.
Then the desired 3rd party options can be expanded, to add to as additional data sets are implemented, while the undesired options can be collapsed and nicely out of the way.

Having a check box option, as the first box in each section, check this to enable everything in the section or perhaps uncheck it to disable everything in that section quickly... and still allow us to then manually toggle a few individual pieces (example enable everything, then manually disable two of the seventeen options).

This would work too.

Ideally:

Code:
Paizo
   Core
      CRB
      APG
   Bestiary
      Monster Codex
   AP
      ROTR
   Player Companions
      ROTR
   Modules
      Dragon's Demand
Third Party
   Everything else

Since we're on the topic of managing the sources list ... a search box would be nice. I'm not sure exactly how many entries I've got at this point, but it feels like a couple of hundred. It's quite tedious to scroll through manually looking for a particular option. It would be nice to be able to search the source list, like you can with feats and so on.
