I can't seem to find these items in the HL Pathfinder set.

I was particularly looking for the equipment and the addition of the Ioun stones (regular and cracked).

Are they in there?

I don't think anything that's not in the core rulebook, apart from AP traits and the upcoming AGP classes, are there. Would be awesome if it were, though.

Not quite... Guide to Pathfinder Society Organized Play is supported.

Seeker of Secrets is now supposed to be a required book for Pathfinder Society players so I think it would make sense to incorporate this data as well.
