I currently have a custom skill set where I've added, replaced, and hidden some skills.

Is there some way for me to switch back to the "default" set or to another set without manually removing the .dat file I created?

You can setup multiple instances of a game system, each with its own set of custom data files (or just the core material). For details, please go the HL User Manual, then click on the link to Creating Custom Material, then scroll to the very bottom. The second-to-last bullet under Miscellaneous Topics outlines how to solve this.
