I built a Character who had Morph 1 and in an AP (Linked powers) had a "Stacks With" Morph 1 as well (the AP was off of Duplicate (1 Dup) with the flavor being she could 'double' her powers when using the AP instead of having a Duplicate) and when I click to have the 'double up' linked powers active it counts both the Morph 1 inside the AP -and- the Morph 1+1 outside (so it gives +15 to Disguise instead of +10 as it should)

I can post up an output or zip up the .por if needed ^_^

EDIT: And I just realized I mis-spelled Glitch in the title... *facepalm*

Powers that grant cumulative bonuses (like Morph or Super-Strength) don't need the Stack with extra, since their bonuses are added independently. Just try to remove "Stacks With" and see if the totals works better.

Ye know I didn't think of that... I got so used to needing Stacks With on anytime I was adding things together lol
