I have a character that has multiple channel pools and this feat and trait is not giving the bonus to both my channels.

You need to provide a lot more information. Where are you getting different pools from? Most channel pools stack.

Channel is separate per class and DO NOT stack in Pathfinder. Per the Official FAQ.

I know they dont stack but they each get the traits and feats for channel such as Sacred Conduit and Improved Channel.

I used your work around for this I just was trying to help Hero Labs be correct

In that case I would advise putting in a bug report so LW knows.
