So noticed in hero lab it says the disintegration power (for 2nd ed) is considered a linked power so anything I get for it is double, but I can't find in the books that actually supports this. Does anyone know why it is considered a linked power and direct me to where it would say that?

The reason is that Disintegration is made up of the Effects Damage and Drain Linked together. Yeah, it really should be explained more explicitly.

Thanks for the reply. Unfortunately my GM is still saying it is not RAW so either no more Hero lab or make some odd adjustments.

Technically, your GM isn't entirely wrong. The Disintegration power in the core rulebook was built as a simple power, and therefore would be treated as such. The Ultimate Power book made it a Linked power. Most players have treated Ultimate Power where such powers were indicated to be built from individual effects as the actual intent of the designers, but part of the design philosophy of Steve Kenson and Green Ronin is that supplemental books, like Ultimate Power are entirely optional.

Good to know. Is there a way for hero lab to reflect the core rule book about it not being linked? I saw an option in hero lab that gives it the cores rulebook but it doesn't change the fact it treats it as linked for purposes of having flaws and such.

The easiest way is to copy the Disintegration power in the Editor with Add Copy, change the Modifier Multiplier to 1, give it a new Unique ID, and set Replaces Thing Id to "pwDisint". This will replace it for all Disintegration. I've attached a .user file that implements this by default. Unfortunately, I don't know a way to set it up to only override if Ultimate Power is not on other than creating another version with a Modifier Multiplier of 2 and setting the Source to Ultimate Power.
