If you read the Codex: Space Marines scout entry you will see now that there is only a limit to heavybolter/missle launcher. You can take as many sniper rifles as you want, yet army builder wont let you =/ Bug!

It is, but that dosen't mean people will stop posting bugs about it, and I don't maintain that version. So if you include the AB version, I can quickly tune out bug reports for 2.2 instead of wasting my time researching a bug that dosen't exist.
Then can you be a bit more specific in describing the problem you are having? Which chapter, or which Advantages and Disadvantages you have selected. The sniper rifle selection isn't limited as far as I can see, aside from the number of marines in the squad. doh, nevermind. I was selecting bolters for my other scouts, no wonder i couldn't get any other sniperrifles. My bad hak =/
